10/ 🧬 Huge thanks to everyone involved in this project—your contributions were invaluable in uncovering key biological insights. I'm especially grateful to my mentor @elhamazizi.bsky.social for her guidance, and to my amazing collaborator @RanReshef at CUIMC.

9/ More broadly, this framework lets us study pathogenic T-cell responses across time ⏳, phenotype 🧬, cellular origin 👥, and tissue space 📍—a multi-dimensional view that could extend beyond transplantation to autoimmunity 🧠, infection 🦠, and cancer 🎗️.

8/ Spatially, these cells were not randomly distributed. StarfyshHD revealed that CD8 effector and Hobit⁺ TRM populations accumulated near intestinal stem-cell-rich crypt bases and in regions of crypt loss, 📍 linking tissue-adapted immune states to localized epithelial injury.

7/ 🧭 We introduced DecipherTCR to trace how T cell clones change phenotype across tissue compartments and found that CD8 T cells showed striking phenotypic plasticity, acquiring a Hobit/ZNF683⁺ tissue-resident memory program while retaining cytotoxic potential.

6/ We found 💊 PTCy preferentially depleted expanding alloreactive clones, but patients who later developed severe GVHD showed relatively limited early expansion and less effective depletion, suggesting that insufficient early proliferation may allow pathogenic clones to escape.

@lingting-shi.bsky.socialSep 17, 2026, 6:10 PM

5/ We built #DecompTCR 🧬⏱️, a new model to resolve T-cell clonal dynamics over time 📈—revealing which clones persist, expand, or contract, and which temporal patterns are associated with #GVHD severity 🔍🔥.

@lingting-shi.bsky.socialSep 17, 2026, 6:10 PM

4/ In the blood, severe GVHD was marked by persistent expansion of alloreactive T-cell clones.

@lingting-shi.bsky.socialSep 17, 2026, 6:09 PM

3/ Using donor/recipient information, we found that CD8 effector and proliferating T cells were predominantly donor-derived, while several other populations retained substantial recipient-derived contributions, revealing how the immune system is rebuilt after transplantation.

@lingting-shi.bsky.socialSep 17, 2026, 6:09 PM

2/ We generated a single-cell atlas of human GVHD from longitudinal blood and intestinal tissue samples. We integrated: 🩸 longitudinal TCR-seq 🔬 scRNA/TCR-seq 📍 spatial transcriptomics giving views of clonal dynamics in blood and immune-cell states within affected tissue.

@lingting-shi.bsky.socialSep 17, 2026, 6:08 PM

1/ After stem-cell transplantation, we wanted to understand not only which T-cell states appear in GVHD, but also: 🧬 Which clones expand? 👥 Are they donor or recipient derived? 🔄 How do their states change in tissue? 📍 Where do they localize?

@lingting-shi.bsky.socialSep 17, 2026, 6:07 PM

How do T-cell responses evolve across time, state, and tissue space in human GVHD? 🩸🧬📍
In our new @natimmunol.nature.com study @elhamazizi.bsky.social @RanReshef, we build a spatiotemporal atlas and connect clonal dynamics with tissue adaptation and localized injury.
