Bioinformatics Advances
@bioinfoadv.bsky.social
A fully open access, peer-reviewed journal published jointly by Oxford University Press and the International Society for Computational Biology.
Across 184 E. faecium ST78 genomes, it identified a vanB-carrying Tn1549-like transposon distinguishing Queensland strains.
BLITSFR aligns assembled genomes or raw reads against a reference and outputs a single interactive HTML report, with track sorting, filtering, and metadata colouring done in-browser without rerunning analysis.

💻 RCSB PDB AI Help Desk is available at rcsb-deposit-help.rcsb.org. Source code at github.com/rcsb/rcsb-pdb-helpdesk.
It averaged 4.3/5 on EMDB policy questions, while a no-retrieval GPT-4.1-mini baseline passed only 3 of 10 required-content checks.
The RCSB PDB AI Help Desk answers depositor questions using MMR retrieval over curated wwPDB documentation, a topical guardrail for off-topic queries, and a prompt that withholds internal curation terminology.

Flipping probability & bubble propensity from EPBD simulations were tested against TF binding. Flipping at motif sites correlated with in vitro affinity for MAX & MYC, & breathing features improved sequence models for 33 of 38 TFs. In ChIP-seq data, the direction of association varied across TFs.

🖥️ FerroEnrich is available at https://ferroenrich.shinyapps.io/ferroenrich/. Source code at https://github.com/Munichandra23/FerroEnrich.git.
In human and mouse NASH datasets, it revealed conserved loss of ferroptosis-protective modules and increased senescence and fibrosis signatures.
FerroEnrich pairs DESeq2 analysis of uploaded liver RNA-seq counts with a FerroScore-weighted Ferroptosis Index Value, sample-level susceptibility scoring, and ferroptosis–senescence cross-talk analysis.

💻 OOPSIE is available at
In A549 lung carcinoma cells, it identified known and candidate novel RBPs enriched for RNA-binding functions.
OOPSIE normalizes peptide-level OOPS proteomics data against glycoproteins, a cross-link-independent reference, then flags differential RNA-binding occupancy using robust regression with abundance-dependent prediction intervals.
