3/3 What I found interesting is that some of the same ideas show up in bioinformatics too: working with long sequences and looking for patterns in them.

I’ve uploaded the project to GitHub.

As a bioinformatician, two zsh plugins became non-negotiable for me: zsh-autosuggestions (autocomplete from my command history) and zsh-syntax-highlighting (green = valid command, red = typo). Lifesavers for shell scripting!

What else in your terminal setup?

🚨 Batch effects can distort your -omics data! 🚨
Technical variations can:
⚠️Obscure true biological variation
⚠️Inflate false discovery rates
⚠️Compromise statistical power

Find out more about it in our blog! https://www.fiosgenomics.com/how-to-identify-and-correct-batch-effects

🧬 What happens after genomic data is generated?

Bioinformatics uses computational methods to process, analyse and interpret that data — helping turn sequencing data into useful information for public health.

Ensembl changed its website, and now the BiomaRt package is giving errors. I changed the initial call to use one of the archived databases (jun2026.archive.ensembl.org) and it seemed to work.

Lung cancer driver mutations that avoid each other, or travel together, in 6,575 MSK-IMPACT patients. EGFR and KRAS share 11 tumours where chance predicts 305; KEAP1 and STK11 share 130 where it predicts 42. Known biology, recovered under a burden-aware null.

#bioinformatics #cancerresearch

Lollipop chart from the Cybergenic co-alteration dataset: tumours with driver mutations in both genes, observed versus expected by chance given each tumour's number of driver mutations, within detailed tumour types, in 6,575 MSK-IMPACT non-small cell lung cancer patients. Travel together (more than expected): KEAP1 and STK11, 130 vs 42; SMARCA4 and STK11, 79 vs 37; KRAS and STK11, 370 vs 222; KRAS and RBM10, 249 vs 166; KEAP1 and KRAS, 119 vs 81. Avoid each other (fewer than expected): BRAF and EGFR, 8 vs 32; BRAF and KRAS, 15 vs 60; KRAS and MET, 9 vs 36; EGFR and MET, 3 vs 24; ERBB2 and KRAS, 3 vs 32; EGFR and STK11, 5 vs 106; EGFR and KRAS, 11 vs 305; EGFR and KEAP1, 0 vs 31. Every pair q < 0.001.

The first integrated #eukaryotic #genome #database has now been running for 30+ years. 🧬 A new history of #SGD traces how a #Stanford #yeast database became a global hub for #genetics, functional #genomics & #humanDisease research. 📄 bit.ly/SGD30FEMSYeast #bioinformatics

Thirty years of sustained growth in SGD literature coverage and biological annotation. The figure shows two measures of SGD’s expansion from 1996 to 2025. The black line represents cumulative papers incorporated into the database, reflecting the pace at which published yeast research has been integrated. Stacked bars show cumulative annotations across major annotation types, ordered from bottom to top by year of first curation: locus summaries (orange, since 1999), GO annotations (green, since 2002), phenotype annotations (blue, since 2006), allele annotations (red, since 2006), regulation annotations (purple, since 2016), PTM annotations (cyan, since 2017), disease annotations (pink, since 2018), and functional complementation (brown, since 2021). The progressive accumulation of annotation types, visible as new colored segments appearing over time, illustrates SGD’s transformation from a genome sequence database into a comprehensive biological knowledge resource. Three vertical dashed lines mark key milestones in SGD’s history: (1) database launch and first annotations, (2) adoption of GO, and (3) expansion into disease-focused curation. By 2025, SGD contained ~100 000 papers and over 500 000 annotations spanning diverse data types.
