Pixel Art Studio 1.3 is the "next evolution" of pixel art texture painting. Don't have to worry about UVs at all.

Tidy UVs doesn't matter here DON'T LOOK AT THE UVs. CLOSE Blender's UV Editor. Use just the 3D Viewport.
